One way you could explain the Prime thing is that earlier Megatron went slow with Prime trying to kill him as painfully as possible with a villian monologue mixed in giving Prime time to download into his trailer.
In AHM his damage could have occured much quicker causing a shock to his system and thus not giving him time to download into his trailer.

Or simply, Megatron destroyed his trailer first this time.

As I've said before, this latest Bombshell error is a combo of arrogance and bad writing skills.
If you have an idea that doesn't quite fit into the continuity you need to ease it in with some form of explanation that is easy enough to follow but not being patronisingly stupid to your audience, this is not an easy job and this is why most writers will avoid ideas that are too complicated to execute.
This guy just thinks "sod it" and throws the idea in, and even if there is a simple explanation we are not given any clue of what it is making the story impossible to swallow.
I think the answer is very simple that he didnt know about SL Blaster and is just happily churning out this crap before he looks back and goes "oh right...why did he write that, it contradicts my epic" this guy is Pat Lee all over again

Oh yeah, it ws total fanwankery, I was not trying to imply that it was Soundwave in that pic, just the object that he stole his disguise from. I believe it has been done before in comics, but it's just cool to see.
It's even been done in Archie's
Sonic the Hedgehog comics:

Nice artwork. And hey, some of us enjoy these little bits of fan service ala Soundwave's lamp post. Props to the ol' school, y'know.

The whole bombshell thing is nearly as much as an issue as people are making it. In Blaster the thing was never shown to be sentient and referred to as a 'it.' We don't get any explanation, but the way Megatron talks, the experiments were more about creating a personality than a body. I got the feeling that the body design was based on the item in SL: Blaster and that given the torture Beachcomber had felt, it would be perfect to give to a spark created entirely for the purpose of torment. I don't think there's anything more to it. Shane's problem seems to be more a willingness to acknowledge and instantly step away from the previously established directions than blatant contradiction(please notice i said 'more' not entirely).
